Mouse wheel to scroll through the libraries. done :)

Copy and paste (Ctrl "C" etc) in LE, across different levels too. not done

Search tool for objects in library. not done

Hierarchical library system (tree view) would save space. half done

Emergency stop for scripts. not done

Yeah, that copy and paste thing across LE levels would have come in handy last night as I tried to separate three objects I encapsulated - could not figure out what to do. And as I'm sure in the manual there is revealed a way to do it, like most other programs, it's best to have several different (but consistent) ways of doing the same thing. Cutting it out of the encapsulation and pasting it somewhere else would have been an elegant and intuitive (I assumed it would) solution.

You have to click the library windows to make them active first...after that they scroll [if their contents exceed the vertical space provided].

Or better click the scrollbar too (it's the nearly invisible small part on the right side of the library window ;) ) because I think only activating the library is not enough.

I'm sorry, I'm refering to the library of library's...if that makes sense...I have no trouble with scrolling "a" library view, but all of them to get to the top or bottom...try it in the V-ray render options for instance...doesn't work.
